I am planning our honeymoon from NY to Europe and want to visit the following countries in this order.
1 London
2 Paris
3 Amsterdam (maybe)
4 Germany (Rhine Valley)
5 Switzerland
6 Austria (Austrian Tirol & Innsbruck)
7 Italy (Venice, Florence, & Rome)
Should I change the order of the countries to minimize travel time? How would I be able to save money travelling through all of these countries?

Congratulations! As far as the sequence goes, it really depends on your own preferences, but the way you have it definitely looks good.
For travel through that many countries, it is likely that your best option would be the Eurail Global Pass. For the Eurail Global Pass, you would click here: https://www.raileurope.com/pass/eurail-global-pass-5880.
There is no rail pass that combines the UK with any country on the mainland continent of Europe. However, travel/to from London on the Eurostar is covered by the Eurail Global Pass. The Eurostar, which runs from London to Paris, would just require reservations as a supplement to the pass.
Many of your other trips will also require reservations as a supplement to the pass, including trains from Paris to Amsterdam and Innsbruck to Venice, as well as trains between Venice, Florence, and Rome.
